I am doing a s50 swap in my late model e30 and i need to order a reman BOSCH alternator and they have 80amp and 140 amp which should i run? As the motor i have doesn't have one on it.

Can't you just look for the OEM alternator for a 95 M3, and use whatever it specifies? -
If it fits, I'd go with the higher amperage one.
I know on e34s automatic cars got a higher amp alternator than manual cars. Could be the same for m3/e36.Comment

If you plan on supercharging you usually have to grind the 140 amp alternator.Comment

Well they offer both alternators on the 95 m3 80amp and 140amp. I think i will go with the 140 amp since the late model e30 325i uses a 95 amp on a auto or manual car.
