Rubbing noise when shifter moves towards 1st or 2nd gear?

Just got done with a 5sp swap and installed a new clutch, throw out bearing, and machined flywheel. Also changed shift selector seal and put in Redline MTL. . When I first started driving around, it sounded like 1st and 2nd were cut gears. The whined pretty loud. However, tonight I got off the freeway and when I moved the shifter over to shift into second, any movement in that direction causes a rubbing noise. There is no difficulty shifting into the gears, and when its in gear it doesn't make the noise so long as I don't move the shifter left or right. The whining noise also went away. This noise doesn't happen in 3,4, or 5, and the rubbing noise adjusts with speed. I can feel the rubbing in the gear shifter slow down as I slow down, and there is no noise when I shift into 1st from a standstill. Im new to the Getrag 260, so I was hoping someone had some insight. I searched the forum and saw a lot of issues with misaligned linkages, but I was wondering if anyone possibly has seen this before?
