The mounts have one threaded side that is centered on the mount, and the other side is offset a bit. My question is which side faces the frame or ground, and which side bolts up to the engine? I need to know this so I can get this S50 into the damn car already!

I toyed with this as well when I did mine. I basically decided it didn't matter as long as you could rotate them around and get the drivetrain straight and the mounts not in a bind. I think I ended up with the offset facing up, but cannot remember. Working good so far. Turbo m52E30 m50/s52 turbo partout:

Ask anyone who's put a LS1 in a pinto or an SR20 in a neon it's all the same, you install the mounts so that the drive train does not bind. It's that simple.

Got mine in today, they wanted to both be rotated toward the driver side but it looks a lot straighter than any of the other swaps I've seen or done with OEM mounts. Header clearance and LCAB is plentiful and head is about 1/2" off firewall. Trans is straight no tilt at all. But I never have used a ZF IDK how the hell I'm gonna bleed this clutch....
