IIRC that should not happen, either your charcoal canister is clogged (or you may have plugged it if you removed the system) or your gas cap is no longer letting air in. If there is a vacuum in your gas tank, you're making your fuel pump run harder and making it go bad.
I would look into this, Make sure you have your HVAC Plumbed properly to the charcoal can and then from can into the vent line into the tank.

Also make sure you have it the right direction..

If you are pulling vacuum on your tank you could be pulling un metered tank air into your intake.

This may be dumb but... I did not put the charcoal filter back in when I did he swap. There was limited space so I just ran the hose to the intake, it doesn't seem like it would make a difference, would it??

Hooking the gas tank breather directly to the throttle body is a no no. This will create a vacume in the gas tank making your fuel pump run harder then it needs, killing it.

Plug the nipple on the throttle body. Run the breather hose to atmosphere, but make sure it's above the gas tank. Replace your fuel pump and then report back.

Edit: or do the first two and hope your pump still works properly.

Ok, just an update the fuel tank breather line did the trick. I did not want to update until I had gotten gas a couple times and made sure everything was good to go.

Was it kinked or something ?

No, I did not put the charcoal filter back in so it was putting a vacuum on the fuel tank and made it cut out mainly under load (when pulling more vac.). So I just plugged the throttle body and ran the breather to a separate filter.
