I've read yes and no. Looking at the ETM I don't see a reason why I can't. Am I missing anything here that will bite me in the ass?

Assuming it's flashed out of the ecu, yes.
In most cases it's safer too as in some circumstances the ecu will back feed the signal to the second pin 87 on the relay and smoke the ground wire all the way through the harnesses. I remove all accociated wiring on all the swap harnesses I do

Benefit of keeping it? Not really.
Safe to delete, yes. Car isnt going to explode or anything.

Secondary O2s and running losses also can go assuming theyre punched outta the ECU :P

Got rid of them, what about the 6031 connector. I powered pin 8 so I could reflash the ecu through the diag port, but other than that is there any reason to keep it?

Going through the ETM the only thing I'm not really sure of is pin 10. It says two different things on two different pages. Page 161 it says pin 10 is for VSS, on page 220 it says it if for oil temp. *This is using the wedphones ETM's for a 99 e36 328

Also, i didn't get a chance to check your references; however, make sure the pinouts you are looking at are not in the "318is" sections as it will cause confusion. take a look at page 161 and make sure it is/is not referring to the model you are dealing with.
