I put an s50 into an 87 e30 and the wiring harness from the e36 is for an auto car and the e30 is standard. I don't need to do anything to fool the DME that the car is in park to start or anything crazy like that do I?

Take ALL the wire coming from the transmission computer an follow them to the main harness. Where they attach to the crimp terminal, just cut them under the plastic caps so nothing gets exposed and you will have in essence a manual harness.
