There are no wiring issues. IIRC, the sunroof motor is self contained with relays and whatnot aside from a power source. If you get a motor with the factory wiring and plug intact (should be 2-3 feet of wire with a small blue plug at the end) you can snake that down your a pillar and plug it into the existing harness under the dash.
Make sure you have the motor on the second stop position when you install, otherwise the "auto stop" won't work right.
Only other thing worth noting is the bracket that holds the manual crank mechanism to the roof is FAR different from the one that holds the power motor. You'll need to drill out the rivets and use the proper mounting bracket for the power motor. Ask me how I know - and no, cutting the shit out of the manual one and hammering for hours won't help. It doesn't fit right.
