    This factory amp

So I know the amp is located by the antenna. I look up in there and all I see is a black box 3" by 1" wide and 1" tall or so. It has 2 connectors and is resin filled from the bottom. I know oems do crazy things. Is that the amp or just some other connector? My ford explorer amp was tiny compared to most aftermarket amps and being this is 20 years old and it only supplied 4" speakers I'm thinking this could be it.

    Nope.

    That is not it.

That is the diode box for the brake check light system.

You might not have an amp...it does happen.
