So I'm doing a five speed swap and I have an older tranny with the large output flange, my question is can I swap the smaller flange from my auto onto the manual? I have the smaller flange drive shaft for the manual and they don't match up.

Yes. Hit the nut with a torch to break down the thread locker used on it. It doesn't have to get all that hot, 400f or so will do.The car makes it possible, but the driver makes it happen.
