Has anybody replaced their U joints between the driveshaft to diff with any success? I really don't want to replace the entire driveshaft, as the only one I have on hand is for a 325is and my car is a 4 cylinder...

I just "replaced" mine.
Went like this:
1. Take out driveshaft.
2. Change tailshaft.
3. reinstall driveshaft.
As for your current issue, Aren't all the 5 speed driveshafts the same length? I do know the auto and manual tailshafts are identical, as the CSB mount only goes in one place (and I've had both in my hands).
