Well when I swapped the M50 in, I basically refreshed all of the rotating assebly and so forth and so on, New clutch, pilot bearing, throwout bearing, flywheel, the works! One I actually dropped everything I realized I forgot to order new trans mounts so I proceeded to reuse the old ones, for the first few weeks everything was fine until a noise arose from the transmission area which sounds like TOB chatter. I push clutch in it goes away. I checked under the car and noticed the trans mounts basically split and the transmission shifted over a few inches, now would this cause the TOB noise? It's a brand new TOB so honestly have no idea why it should be making noise.

With the transmission shifted over a couple of inches, a lot of pressure is being forced on it from the driveshaft. It's most likely a bearing inside of the transmission making the noise.
This can resemble a TOB noise, based on the fact that even in neutral, with the clutch engaged, 1/4 to 1/2 of the transmission assembly is still spinning. Even though it is not in gear. The unequal force is pushing in one direction on a bearing that is not intended to have that force put on it. possibly tweaking everything in there and causing one bearing make a little bit of a chatter, grind, or squeal.
I would get on those tranny mounts ASAP.
