if i wanted to do an engine swap from an automatic car into my 5 speed, what would i have to change on the new engine to make it work with the 5 speed.

I am almost completely sure that it's a bolt on. There are external pieces that are different, but if your car is a 5spd, you have those parts already (intake boot, etc)Erick Mahle | FullOpp Drift | YouTube

Automatic engine doesn't have:
Flywheel.
Clutch.
Pilotbearing(one inside of crank) .
If you will use automatic engine harness, you must delete neutral safety switch.Current:

All M20 automatics I've seen have had that hole.
Take all possible hoses from the donor engine.
I have a blackout about that neutral safety switch, it might be that there are not ANY parts on engine harness that are involved, so maybe there no need to do anything with it.Current:
