87 Super ETA fuel pump question

The in-tank fuel pump on a 12/87 Super ETA has only one fuel line exit on the pump stock but the replacement purchased has two lines. What is this second line for?

Sounds to me like you have the wrong pump. That car should have the single pump configuration, which has only an outlet fitting. The in-tank pump with two fittings (one larger than the other) is a low pressure transfer pump for a car with an external high pressure pump.
The car makes it possible, but the driver makes it happen.

Would there be any issues if the car were converted to the dual pump setup and that second pipe were left unused?

Right now there is the fuel sender (low pressure) in tank with a high pressure pump under the car ala the 325i configuration. All else was left stock as in the fuel return lines come back to the stock location. It just has that one unused pipe left open for now. The car ran fine for a few miles but now it feels like it's running on two cylinders.
