The wires behind my aftermarket kenwood deck. I'm getting a very audible alternator whine. I tore it out and started going a it with the wires but I think the previous person just made a mess of it. I've been following the sticky by RadioInstaller but got a little lost since some of the connections (or none connections for that matter) are confusing and not making sense. Can someone help me out a bit? I can't find the orange/brown wire to connect with the negatives from the aftermarket speaker wire and I'm not even getting power to my radio anymore. It's such a mess.

I'll be honest - my stereo wiring was a mess too. From what I read, certain radios used a common ground. The alternative architecture is individual grounds to each speaker.
I didn't have the brown wire either, but it didn't matter because my new head unit does not support common grounds. If you try to use them, you'll get whine and eventually the head unit will overheat and die.
All I did was connect the 12v, AAC, Ground, and the blue wire (for triggering the power antenna.) from the stereo harness to the car wires. Then I ran all new speaker wire. Running speaker wire is nothing for the fronts, and only a minor PITA for the rears. Plus I could use a heavier gauge which is always good for sound quality. If you are running an amp, add another wire to the blue and run it back to the amp. That will trigger the amp to turn on when the stereo gets power.
Once I did that, no whine and everything works. Tip on keeping whine to a minimum - don't let the stereo power or ground wire run parallel to a speaker wire. Or, spend the extra money and buy shielded speaker wire. When running wire to the back, it's best to keep power on one side of the car and speaker wire on the other.
