I purchased a set of caliper rebuild kits for the stock e30 325i calipers and I am having a lot of trouble getting the piston back in with the new rubber boot. Anyone familiar with this problem and have a descent solution?

While not easy, everything will go back together. Just be patient and work the piston back in and the boot into position. Lubrication with brake fluid will help.The car makes it possible, but the driver makes it happen.
