I haz problems.. You can help please :)

I just got my car on the street after buying it and doing body work, paint and engine work.. pretty much a full recovery.. it runs great other than what sounds like a missing piston. I want to fix the smaller things now, and i greatly appreciate your help.
    Problems

    A/C not cold & front/aux fan doesn't spin
A/C blows but the front fan wont spin.. I noticed that my hood ground wire is cut and the 3rd wire on the radiator connector is cut as well.. (The brown/black wire)

    Clicking/Knocking Sound
This sound happens everytime the engine is running.. the only time i dont hear it is when my clutch is pressed in..

    AFM
Theres nothing wrong with it,, but is it ok for my afm to be in this position? I just installed the KA Motors CAI and it works great.

    CEL
I also have an eternal check engine light.. and i have an 87 325is which is an early model so i dont know how to check the code on it..

    Car

    Thanks

That clicking knocking sound, could be your clutch throwout bearing, mines starting to make noise, and will need to be replaced soon.

reconnect wire to temp sensor. forget about hood gnd.
does the fan not run when the ac is on? it should but it wont run with ac off until engine gets warm.
the AFM looks ok at that angle, but it will provide with some erratic on/off throttle response. Reason i say this is because the AFM typically should sit horizontally as the weight of the flap with AFM in any other position will obtain gravitational effects.

looks like a b25 swapped into an eta that was in a front end collision. there could be any number of things up with that clicking ... from bell housing area?

My plan of attack would be fix those wires, then get a buddy to turn the ac switch on and test your leads up there for hot and ground. On my early IS my fan wouldnt work because the thermostat switch up there which looked to be ceramic was broken.

Check engine light is a stomp test.

That crimp on butt connector that runs to some rigged looking shit is where the other temp switch wire is supposed to go. I'm guessing that there is a mystery switch somewhere in the car?

Check if the fan is seized. Also do a stomp test, you can google motronic stomp test and it will tell you the procedure and the codes.
