I spoke to a guy on the phone about a 89 325i. He had mentioned that the car makes a rattling nose shifting from first to second. He said it wasn't the transmission and that he thinks its the clutch bearing. He also mentioned it being a common problem for that year and model, does anyone know anything about this?

Ughh, it isn't your damn pilot bearing making noise, that's just getrag growl, it's noise from the input layshaft bearings in the transmission. They all do that and it doesn't mean it is about to blow up.
OP a vague description will only get you a vague answer. A rattling noise could describe any number of things.
Driveshaft centre bearings or rather their rubber mountings wear out because the DS u-joints seize up this will cause a loud thumping rattle in first and second when heavy on the gas but not so much when changing gears.
A worn out guibo will cause a clunking maybe sort of rattle on/off the gas.
I assume that by "clutch bearing" you mean throwout bearing? If it was the TO bearing you would gear grinding /rattling noises when you depress the clutch pedal.
