Anyone know where I can find a complete list of differences between the Sport Evo III E30 M3 and the regular, including even minor differences like hood seals? TIA

basically the Sport EVO is as different from the standard M3 as a standard M3 is to a 318.
Look up the parts on the ETK, it will tell you where it is a E3 part.
Short list....

Does the Sport Evo use a different driveshaft? Is that simply because of using the dogleg tranny? Or is it just a stronger unit alltogether?

All M3's use the same drive shaft regardless of what it is. the only exception is the early 88< cars that use their own, but can be converted to the newer one with no problems.

There is an 'only applies to E3' driveshaft listed in the ETK, although I've never heard of anybody comparing it to the standard one.
As Mike said, it's a very different car from the standard M3. BMW took steps to improve the aero of the car by sealing all the cracks around the front of the car with hood seals, grill seals, bigger bumper seal, flat adjustable front splitter with a venturi under the car, and of course the adjustable rear wing. They tried to lighten up the car with thinner glass and a lighter trunk lid. The suspension is a little stiffer and lower all around, and they came with the 16in weaves.
And of course, the E3 has its own version of the S14 thats different from all the rest. It has a unique block with oil sprayers to cool the pistons, and more room to overbore. It's 2.5L rather than 2.3, has bigger throttle bodies, bigger header, and tons more detail stuff.
They came standard with Recaro SRD seats and a special M cloth, the suede steeringwheel, shifter and ebrake are all E3 stuff too.
