So, I bought a new (used) window motor and regulator for my 90 325i out of a 91 318is - but then i opened the door it had a completely different style motor and regulator. I'm assuming it's out of an earlier style car and door has been swapped. The new one i have has a large 90 degree gear while the one in the car has some sort of rail system? Can I still use the later style or do i need to get the older style? The one that is in the car now works as long as i leave the regulator unbolted but it is really noisy.

I had similar problems when I had my 96 impala. I bought a couple of Caprices to use as parts cars and one day when I needed an alternator, it was the right size, amperage, etc. but the bolts and the wiring connections were slightly different. It did the job and infact I ran the car with only one bolt for a little more than a year before I went back and bought the right one.
So I say if it does the job for you and you don't mind the drawbacks, then go with it until you can get the exact one.
