This may sound dumb, but we had a similar thing happen with Huff's manual swap, kinda... It would go into 3rd and 4th, but it would take some effort to put it in 2nd and it would pop out of first. We ran into this immediatly after the swap and did everything we knew to fix it. Fixed the fork, bled the hell out of the slave cylinder, checked to see if it was the stick backwards.... That's how weird it got. After almost three weeks we found out one of the springs on the flywheel was defective/broken....
Just saying.
