I actually take one shot in raw and then use photoshop to split it into 3 different exposures. Then I use photo matrix to merge them and do the tone mapping. That way I can avoid issues with lining the images up.

this works, just remember that taking one raw and creating multiple exposures will add some noise to the overexposed one. technically speaking it is better to use a tripod and take 3 separate images.
