When you put a bump in the shift rod by bending it slightly, did you compensate for the fact that it is now effectively shorter?

It sounds like the transmission isn't fully engaging because the rod is now short.

Like you, I welded a bolt inside the shifter rod which allowed me to rotate the rod and center the shifter. I was surprised how little rotation it took - just a tiny bit.

I first measured the length of the rod and was careful not to change that length.

My shifter is now centered and the transmission shifts as it did before the swap. HTH.

No problem, sorry I wasnt clear the first time. I'm only on here when I'm waking up or falling asleep, so I'm usually pretty out of it.

I think the hump in the rod was part of the problem. I am running the modified carier that is longer so I needed to make the linkage longer. When I added the threaded section I installed it and got the shifter straight then welded it up. After fitting the driveshaft it hit a little so I bent it a little thus causing it to be a little short. The guy I hit my carrier and crossmember from is super cool so he is sending me the correct linkage for my setup. Hopefully that fixes it because I am tired of the damn clips.

I'm also running the 'rotated' setup with all custom welded pieces. My selector rod was cut in half with a small aluminum tube put inside to keep the two pieces straight, then they were put back together and rotated 165 degrees, then all was welded together. With the shifter carrier piece it was just cut in half, rotated 15 degrees, and welded back together. Mine didn't respond to welding very well, but it's still holding strong. I overdid it a little bit with the selector rod, so reverse grazes the center console, but I can live with that for sure.
