I've done it 3 times with the booster bolted up and the manifold on the car. never had a problem and getting to those heater hoses isn't so bad.
I say leave the manifold on, I think it's a bitch to get to all those vacuum hoses under the manifold. I hooked everything up like Jason89i said, then just dropped it in and made a few connections. Drove it the same day!
