Just got my exaust done today for my e30/m52 swap and was test driving it today. There is a vibration that I can not figure out where it coming from? With the clutch in our out, the trans in any gear or neutral. It gets worse as the rpm gets higher. Did I put my clutch flywheel on right?

Yes the exhaust could be the issue. I am going through the same problem right now but my issue is only at idle. I know where my issue is but since I don't drive the car in the winter its not being an issue right now.
Check to see around where the exhaust comes down near the subframe and front sway bar that's where one of my pipes is rubbing and the other is on the lollipop bushing.92 Granite Silver Vert
