    Does throttle react on pedal? i had same problems- but my ECU was reflashed and modified for swap correctly (Tested on working E46 M3), so my problem was bad connected ground from engine to chasis, check it

    No. You have enough money to buy S54 but cheap out on cheap diagnostic tool that can do MSS54. Who ever flashed your MSS54 did not do a good job. Problem is that your MSS54 is adapted to brake light switch. It thinks brake is always on despite you did not even wire brake light switch. Because of this MSS54 is deleting throttle operation. This is why when you manually open it, engine dies, car does not die but the engine. You keep saying "car this car that", it is not the car it is S54 or the engine.
    When I flash MSS54 for swap, I hook it up on my car and clear adaptions and make sure it all runs good, that's quality work that I do.

    Is there another way to reset adaptations besides what I described above?
    Any guesses as to why the car immediately dies if I open throttle bodies manually? Unknown vacuum leak?

    I didn't think I was doing this swap without it until I tried to open it this weekend and it wasn't complying :(. I'll see what I can do about another copy

    I think I remember my pedal having no effect until I reset adaptations.

    I'd get it work or find someone local who will let you borrow it. I wouldn't try a swap like this without it.

    To reset, don't you just need to turn key to on for 10 seconds, then off, then start car? That didn't deem to do much of anything for me

    Absolutely. You should be able to get live data from the sensors before just throwing parts at it.

    There is a TPS on the throttle and one on the actuator. If they aren't in agreement you will have issues. Where in Texas are you?

    Took a look at things....there is one 2 prong sensor for the throttle actuator, and one 3 prong sensor for the tps. Connections are clicked all the way on. No love with the gas pedal and if I manually open the TPS by pulling on the linkage, the car immediately dies

    It will run indefinitely if I just leave it be but the second it gets even a little bit of the throttle body open (by me doing it manually) it shuts down...like it's leaning out or something

    I would guess you have one of the plugs on the actuator wrong? IIRC there were 2 3 pin plugs, one for a TPS and the other for the actual throttle.
