Strange; does this deck have an integrated amp built in?
If so I would disconnect everything but maybe one speaker and the two power wires and ground and see if you can narrow down what is causing it.

On my deck I ran the power from the power distribution block and the ground to the passenger side strut tower point.

I had the same problem. however, at first it kept blowing up a fuse... the passenger side corner lights kept going out. it happened everytime I had the radio on and turned on the light. After trying out a few things and burning up a couple more fuses, the light were ok, but the radio would turn off when the lights are on. My problem was the constant ground wire. I ran a new wire and it's fine. the short (?) was in the harness, between the radio and the connector under the dash.

My cd player does this too. You are temporarily drawing too much power from the battery then it catches up, you may have a bad charging system and or your battery may be bad... I've got a short circuit and a constant drain on my battery and thats what cuases my problems. If you have been having other problems with electrical stuff not working this is a likely suspect.
