If you're going FI, stick with a single 3" system.

My 2.8L is running a mandrel bent 304 stainless 2.5" single pipe system. Dual 2" from the headers into a magnaflow y-pipe to a tiny metallic high flow cat and 1 14" single in/out magnaflow muffler. Fun system if you want to be noticed. Pops, burbles, quiet at idle, insanely loud when you stomp on it. Going to swap in a 22" muffler to try to quiet the car down.

Single exhaust systems flow better, weigh less, are cheaper, but have a lower ground clearance than dual pipes.

If I do go with a 3in, I'll get the longest muffler I can pack under there. The biggest thing I'm trying to aviod is rapsyness, and I don't want it to be too loud.
