Rich / charging problem. After swap

I have a 1986 325ES just put a used factory engine in (not the car in my sig not the swaped car this is a full factory 86325ES). Here is my problem:

When the battery light is on engine runs fine perfectly fine just doesnt hold a charge.

When the battery light is off the engine makes a loud whine noise coming from the intake manifold and also running rich, rich enough to see black smoke in idle, when reving even more black smoke, also runs rough. The whining doesn't get louder from reving it stays constant.

    ----------------------------------------------------------------------------------------------

I thought I messed up the wiring for the injectors since E's do not have a rail for the injector plugs, but check the wires very carefully and everything matches length of wiring. Also made sure the wiring for the temp sensors were correct. Wiring is dead on I'm pretty confident. Since it will run fine just only runs fine with the battery light is on

Changed all the temp sensors on the thermo housing.

timing is dead on made sure when i did the timing belt.

I'd fix the charging problem first. What's your voltage across the battery with the car idling?
