This might seem like a stupid question, but what do I use as a reference point as to where my engine should be mounted? Like how do I center it? Do I just go from the mounts to the chassis or the center of the crank or what?

Make sure that the engine is tilted approximately right too, in the 6 series is was a full 30 degrees... I don't know the number for the E28s, but it was a bit less than that.
