What options do i have for clutch and flywheel if i wanted to install the gs5-53bz out of the 335i onto a s52? Will the flywheel off a e36 work? Are there any issues with the install due to the input shaft being inverted?

Well, you see, I did read, but nowhere does anybody use the letter-number combo "M3" in a post on this thread. That's why I asked the question. The M3 trans is different, and I'm unclear if the rear mounts are different. Also, I can't tell from your pics whether you have to use a modified e30 rear cross-member, something different entirely, the stock one with wings, or just stock.
