    what is the difference between..

what is the difference between the manual transmissions from a 325i from 86-88 than a 325i from 89-91?

    No difference

the early transmissions 86-87 if not 85-87 have open ports for crank position sensor and another sensor, there is also some talk of different distance from slave cylinder to the mounting face in the oldest of these transmissions

but if you get one with the sensors just chop off the wires and leave them in there (if you have a late model)

also difference in output flanges, but these are fairly easy to change.

Not if the transmission came from a 325i. A very early 325i transmission might have the sensor ports, but they'd be plugged. I have one sitting in the garage that came from an 11/86 car like that.

Hmmm, my 11/86 production 325is transmission did not have the flywheel sensor holes. The VIN sticker matched (#2320124), so it was the original transmission.
