So yesterday it POURED and on my drive home from school i had to come through a massive puddle. Didnt realize how deep it was till i was in the middle, but i kept up my speed and was out of it in like 5 seconds, think it was about 10-12 inches deep, no water came inside. The drive home the engine was a lil putsy. Then when i got home and let it sit for like an hour and tried to take it out again the engine really had some trouble keeping its idle and when you got on the gas in nuetral it lagged and didnt make any power until 2500k. Once it got warmed up the issues went away but the next time i had to take it out same thing but not as bad. I dont know if its gonna work its way out or what. I took off the throttle boot thing and everything looked dry.

Water In Intake?

I think the first thing I'd look for would be an intake leak. I doubt that there is water left anywhere that would be causing electrical problems as that should cause problems on a hot engine as well as on a cold engine.The car makes it possible, but the driver makes it happen.
