So I get a knocking noise that I feel in the trans well. Its not the flex disk. Had the car up on the lift and we checked everything we could with out dropping the exhaust and it was all tight as I just had the whole car apart and all of the mounts and the whole exhaust is brand new. It doesn't make the noise all the time which is frustrating when you're trying to diagnose something. The times it WILL make noise is when I'm going highway speeds over bumpy road, highway speeds or occasionally right after I shut the car off as it's powering down. The drive shaft was replaced not that long ago from Driveline. Can a bad center support bearing make that noise? And if so why wouldn't it be doing it all the time? That's the only thing I haven't checked yet. Any ideas? Thanks everyone!

I had a problem similar... a knocking i couldn't figure out. Only would happen over bumps! Dove me nuts!!
Ended up being the transmission cross brace wasn't completely tight. You know, the black bar that holds up the back of the trans??
Kinda a scary thought once I finally figured it out! Only a matter of time before it would fall hahaha!
I know you said it came apart with all new mounts... But maybe shit didn't get tightened..

@ Vang-- your diff mount is probably loose or worn. @ LiveFast--Exhaust may seem tight but could be striking body when traversing bumps, if it's very close to the body. Sometimes, even a car that only weighs 2700 pounds can cause rattles we can't easily replicate with our hands. However, you said it also makes the noise AFTER you've turned the car off, which should eliminate any moving parts like a center support bearing.
