OP wants to know the solution, as do I. So to fix an early cars windows that don't go all the way down, you need to switch to late regulators and late glass? (I thought I heard else where that the glass is different)
how do i adjust my windows to retract all the way?

Mine is an 89 (late model) and the glass does not go all the way down. Sticks up 1/2 " similar to what the OP posted.Comment

im pretty certain that all years had windows that go all the way down. i have an early 86 and all 4 of mine go all the way down. sounds like a weird problemComment

mine is a coupe also.. not sure if that matters but again 89 i coupe windows do not roll all the way down. But both passenger and driver side stop at the same point. Which leads me to believe that it was meant to be that way.Comment

I fixed it so they went up all the way. There are adjustments on the sliders, but that was more like 5 mm.Comment
