I really like the in floor scissor lift you'll find on garagejournal by the guy with the replica rsr from Los Angeles. There isn't really a lot of need for a full fledged lift for basic at home stuff, but getting a few feet off the ground for basic maintnance really is quite a benefit. Also, this route, you won't need 14' of clearance.

I was really interested in the scissor lift, though I'm horrified at what it would cost. I do very, very little work on my car that would require it, but if it's a good price, it certainly wouldn't hurt to at least design aroudn it.Alpha Team Inductee

get some kind of rubberized floor coating. nothing beats having a surface with a bit of give for standing on your feet all day, dropping tools/parts, etc.
i second the lift, the sound system, and an efficient compressor routing. make sure to wire up lots of outlets. maybe a 220V or two for a welder? oh and do a two post lift. scissor lifts get in the way. you could have one that recedes into the foundation instead of having a huge frame taking up a lot of space.
and glass block clerestory windows right below the roofline framing.. tons of natural light for the win.
