I responded on S14 before it went down about your charging problem (ggggrrrrrrrrr) You don't want to run a 325 alternator on the S14. The S14 alternator has a ground wire that often breaks because the alternator is isolated with rubber bushings to dampen the vibrations. 325 alternator are solid mounted so if you use it on the S14, your brackets will break in no time.
In regards to your latest problem, check for the obvious vac leaks at the plenum and throttle body press fittings and the intake boot. If you suspect #2, do a leak down/compression test to confirm.
