Although Troy has a somewhat small sample size, over his career he's had a better QB rating, lower interception rate, and has a much better WPA/g. They also have comparable completion percentages, and Troy more than makes up for the difference with his ability to run the ball. The niners are 12% more likely to win with him at the helm.

I was also kind of confused about that. Why is he listed as #2 when they have no intention of putting him in unless the other two die on the field?
Perhaps its because the season is so lost, and they figure they may as well try out the younger of the two and see what kind of prospect they are
