So i have a small problemo..

Alright so here is a little back ground on my swap.
    M52b28
    OBD2
    M50 manifold swap
    RobertK PNP Harness
Brand new spark plugs Coil packs, O2, Cam position, IAT, oil pressure, water temp sensors.
TRM tune(got it from a friend. Wasn't sure what was done to it so emailed them to find out what exactly was done to the DME.)

    Its throwing these codes.
P0161- Oxygen sensor heater circuit bank 2 sensor 2(Pending)
P0141- Oxygen sensor heater circuit bank 1 sensor 2(Pending)
    P0600- Serial communication link(Pending)
    P0170- Fuel Trim(Bank1) (Pending)

Car is just basically running like crap. I cant go WOT with out it starting to break up and occasionally hitting a early rev limiter. I've looked googled to codes to see what problems other people have been having but no luck. I cleaned out the MAF yesterday and it did not make much of a difference.

Does anyone have any ideas of what might be the problem?

Id start with the basics. How long ago did you change the o2 sensors? Throwing that code after they've been changed would make me suspicious.

Ive had problems on m52 on e36/e39 (edit) due to routing of the wires and wires chaffing and burning.

O2 sensor don't even have 50 miles on them. It was throwing the same code before i replaced them so i don't know exactly what to think here.

The entire harness was redone and rewrapped by RobertK, i hoping that isn't the problem i don't want to have to take harness back out

That's my guess. When it says "circuit" that usually means the sensors are unplugged, or not getting power.

Fuel trim means the ECU is correcting fuel by more than 5%. Usually indicates a vac leak, or exhaust leak pre-o2.

If its been tuned to delete post cat o2 it shouldnt even throw those first codes. Banks 1 & 2 / sensor 2 are post cat sensors.

P0600 code is because your ECU came from an automatic car and the automatic functionality was not properly flashed out. The Serial link its complaining about is the one to the EGS (Auto Trans Control Unit)

Sounds like all the issues may be from the flash.
