Sorry buddy.
The unloader relays are linked to the car through one of the wires on the starter (bottom post/small wire iirc). When you turn the car on the starter pops the unloader relays turning off power to the windows/blower motor and some other things I think. Some people have stated when their starters get old they will no longer cycle the unloader relays correctly. So if the starter isn't hooked up there's nothing to cycle the relays.
Like I said, jump pin 15 from the body harness to the car (ground) and see if you get your windows back.
