So recently my car had like the most ideal idle ever. Everything was working fine, the only thing that has been changed is motor mounts. It started with it just stuttering in only first gear but once I got over 3k it would stop. Now it has progressed into all gears and even with highway speeds it will stutter now and then.

Let me ask because I haven't heard any vacuum leaks, pretty much gone through each line to see if RPM changes with clasping the line. The only one that is continuing to pop out mildly is the tube that connects to the side of the TB from the ICV. IS there somewhere to get a new one or just do some gasket maker on it?

AFM failure shows symptoms of brief and sudden power loss with full power most of the time. AFM failure can feel like stuttering too. However, its very difficult to say for sure because I have no idea on your maintenance history or condition of the motor and vacuum leak potential. See my thread on AFMs.
Poorly working fuel system and/or ignition system can also cause these problems.Owner - Bavarian Restoration

So one of the things that I forgot to mention is my check valve broke in the process of installing my motor mounts. That has been the only thing that I have seen to possibly be difference. It may not have been the best option but havent been able to find a new one online. So I just jb weld and sealed up any cracks. This morning it is doing the same just not as bad, its only on acceleration. Just has a pulsating acceleration, so possible suspects to still look at are like injectors, fuel filter, ignition and possibly any other vacuum leaks?

Tonight going to replace Fuel Filter and check spark plugs and see how that changes anything.

So just wanted to thank everyone for the help when it came to trying to figure out what was wrong. So got me and a buddy to get under the car and came to find that I had no more transmission mounts. Like absolutely none ! So it was causing the driveshaft to shake under load. Installed some new 95A transmission mounts and no more shaking.
