It seems that every time it rains there is water in the front passenger floor board. It's not so much that it soaks through the nice e46 floor mats, but I don't want it causing mold or rust over time. What could be the cause for this water coming in?

This. I had the same issue in my 90 325i. I now have learned right after a rain I actually open my sun roof and for the most part, drive with it in the up position or open position to allow air to get the drains so they dry out.Comment

Pour water into your sunroof drains. If it comes out at the bottom of the frame by the rear wheel and not into your interior it's draining normally.
When I was having that problem it wasn't my sunroof drains, it was my vapor barrier (aka moisture barrier). Really easy to redo with some heavy plastic sheeting and 3M butyl tape.Comment
