Just an FYI for everyone. I got this resolved. I called the guy that I bought the rebuilt alternator from, all they do is alternators. He said the reason so many people have issues on e30s is they have rubber bushings where they mount to the car and it often doesn't ground correctly because it's not making a solid enough ground at the connection. The alternator I purchased has an external ground terminal. So a $5 grounding cable to the chassis from the alternator fixed the issue right away.
If anyone else has these issues I guess check to see if you can adjust the alternator at the mounts to make sure it grounds completely. The alternator I pulled off the car was a aftermarket and it certainly didn't have an external ground. The new one I bought does and that's all it took
