Ok, if you don't want to read spoilers, abort this thread NOW.
Ok, here we go.
- Trinity dies toward the end of the movie.
- Neo loses his eyes.
- Persephone is still with the Merovingian. (?)
- The Twins do not make another appearance.
- Neo saves Zion by making peace with the machines and destroying Agent Smith.
- The Matrix returns to normal as if Smith never existed, and the Architect agrees to free all the minds still plugged into the Matrix.
- This movie fucking ROCKED.

Smith becomes what can best be described as a virus, and starts to replicate himself at an exponential rate.
The Matrix has returned to normal momentarily until all the minds have been freed. For the time being, it exists in harmony as if Agent Smith never existed. Neo forms a truce with the machines in that he will destroy Smith (who's purpose now is to destroy the Matrix and the machine world) in exchange for peace between the machines and the human race. The machines agree and call off their attack on Zion.
As far as the Architect and the rest goes, you really have to see the second one, you are missing a huge gap of info.

the first one was tight
i was cheated by Matrix 1 & 2.
as my genius friend said: "Six dollars and two hours and they give me a fucking rainbow."
the ending was queer as fuck, and the whole movie was lacking in fight scenes, and only had about 10 milliseconds of bullet-time.
oh, the whole matrix triology shouldn't have gone past the first one, for real.
