Right on both accounts he was the lead allied commander in Europe. Yeah the air force answered to him but he was a ground commander, Air power was just a tool to help ground forces achieve their goals.
Yeah he did warn of "the military industrial complex" no arguments there He did not like the power that the a bomb gave the human race to be able to wipe it self out. this is IIRC my history teacher ( he was a pacific theater veteran and huge wwII buff and was still teaching in to his mid 70's)

Didn't he have command over the Air Force too? From what I've read, it was the Military Industrial Complex that emerged that he hated. Listen to he's last address.. http://www.youtube.com/watch?v=qdrGKwkmxAULeave a comment:

Eisenhower was a fucking army general, He could not wait to get a crack at the "japs" and show the marines how it was done. He was a ground commander and didnt like the fact that "Army" AIRFORCE got the cred and glory for bringing them to their knees that much either.
Apparently, Dwight D. Eisenhower would have said yes. He hated that Truman did it..
There's a few documented statements he made.
Here's a great documentary on it (it has both Democrats and Republicans in it):
