The first group of people who came over here from Europe were very religious and church oriented and the purpose of their journey was to have the freedom to worship their way without restriction or reprimand from the government. When they started a government in the New World everything was based on their religious beliefs and much like most other countries in the world at that time, church and state were pretty much one in the same.
Then as others came over, they worked towards establishing some sort of middle ground so that there would be freedom and tolerance amongst the original settlers and those who came later who might not have believed or worshipped in the same way. Unfortunately many people died as a result of the conflicts generated by the difference of religious beliefs (or lack thereof) and the successing framers of our constitution felt that it was necessary to separate church and state so that nobody else would have to die or be treated unfairly as the result of not subscribing to the state's official religion of choice.
