Is my diff sitting correctly in the rear subframe tunnel?
It's so the u-joints have a slight angle in them. If they were completely straight they would wear in only one spot and would go bad real fast.
This. I was taught in my apprenticeship that ujoints are designed to work at small angles, a zero offset setup will destroy them fast so it's either create the misalignment through design or run a different driveshaft. The ujoints in an offset setup will still allow for variance in assembly unlike a more rigid coupling.
