Yup, shaft goes between the primaries. That was the only way to make it fit.... Let me check if I have some pics

Sooooo, I had a bit of time today and I started with the engine bay wiring.
Ignore the green zipties, they're there only to keep the wiring in place (for now) Once I start the engine, the heat will shrink the wiring heatshrink and keep everything tidy and in place :D
Oh, and that expansion tank is NOT gonna be there. Just wanted to give it a try, but it looks totally out of place in that engine bay right now....

That statement is not totally true... and that's one thing I've discussed a million times with customers. The fact that you have the ability to "tune" the stock computer easily, doesn't make it a standalone.... There are many many options that the stock computer, quite simply, can not do. Hardware limitations being one of the main reasons. Is the WAR chip a cheap way to get a better tune for your engine if you don't have a tuner with the right equipment right around the corner? YES. Is it a standalone? ehrm..., nopes.
Plus, stock wiring harness SUCKS

The standalone vs. modded computer deserves a completely new post, in my opinion.....
And as for the harness, well... have you seen the size of it? And most important, mine was 20 years old.... Better safe than sorry.
I've been through that same problem many many times at work (or my own cars), you swap a motor, use the old harness and ASSUME it's fine then..., oh, misfire here, gauges working funny there. Nah, I'd rather start from scrap. And I'm using OEM or better than OEM material anyway, so I don't see the problem
