As long as it's not sticking out (protruding) then I'd say you are fine to run it.

You have to spray them with brake clean to get the chemical coating off of them anyway before running them, so it's fine if you touch them.

Talk to John or James about bedding the new pads properly too.

I have read up lots on bedding pads. I have heard that bedding in OEM pads is not such a good idea.

They're not that much. Maybe if you have Ate fronts and do the guide bushings also.

Where'd you get those numbers? I just looked into it and found a front set for 7 bucks, rear set for 7 bucks. So 14 dollars for the seals....
